The Division of Molecular Neuropathology is seeking an ambitious bioinformatician for the development of workflows for intra-operative nanopore sequencing in the diagnosis of brain tumors.

As one of the largest neuro-oncology diagnostic centers in Europe, we are deeply embedded in the clinical care of thousands of patients each year. We are now pursuing a transformative vision: bringing real-time sequencing directly into the operating theater to inform surgical decision-making and dramatically accelerate diagnostic turnaround.

Building on our proof-of-concept study RAPID-CNS2 (Patel et al., Nat Med 2025), this position will focus on translating real-time sequencing into a clinically robust diagnostic tool. The work will encompass the advancement of intra-operative sequencing workflows with diagnostic-grade read depth, the implementation and refinement of so-called "double adaptive sequencing” strategies, and the establishment of reliable approaches for the rapid detection of clinically relevant gene fusions. A further challenge will be the extension of this methodology beyond fresh tissue, with particular emphasis on adapting protocols to formalin-fixed paraffin-embedded (FFPE) samples, thereby broadening its applicability to routine diagnostics.

As a core member of our interdisciplinary team of neurosurgeons, molecular pathologists, and computational scientists, you will play a central role in shaping the next generation of molecular diagnostics in neuro-oncology. Your work will be pivotal in moving nanopore sequencing from proof-of-concept into clinical routine, redefining standards for precision diagnostics and supporting intra-operative decision-making.

This position offers a unique opportunity to work at the cutting edge of translational bioinformatics, developing novel and time-critical sequencing workflows that will directly impact patient care and set new benchmarks for neuro-oncology.

Your tasks

  • Manage, optimize, and extend our nanopore sequencing workflows for intra-operative diagnostic use.
  • Develop novel computational approaches at the forefront of long-read sequencing technologies.
  • Ensure the seamless integration of real-time sequencing analyses into patient care and intra-operative decision-making.
  • Prepare scientific publications and present our advances at international conferences.

Your profile

  • A degree in computational biology, bioinformatics, or a related field. Applications on various entry levels are welcome. This can also be a great postdoctoral opportunity.
  • Experience with genomics analysis pipelines, ideally including familiarity with long-read sequencing data from Oxford Nanopore Technologies (ONT).
  • Strong analytical and problem-solving skills, with a structured and results-oriented mindset.
  • A collaborative spirit and the ability to thrive in an interdisciplinary environment.
  • Awareness of the clinical relevance of the work.
