Research in data analysis for bioinformatics using ontologies, text search, sequence indexing. Data visualisation (genome maps, proteomics fingerprint visualisation, starfield, ontology visualisation using hyperbolic trees, etc). XML summarisation, data integration using XML. Genome data management, search and analytics.

Development of Java algorithms using persistent Java (PJama) to store indexes to biological sequence data (alphabets of 21 or 4 letters). Development of very large persistent suffix trees, for entire human chromosomes. Extensive experimentation with alternative persistence mechanisms, also for XML storage, inclucing Oracle Java stored procedures and java.nio serialisation. Data analysis of the experimental results.
